[galaxy-dev] CuffDiff read group tracking

2013-09-17 Thread Matthew Paul
Hey Galaxy,

I am trying to use CuffDIff with replicate analysis on a local instance. I
saw that Jeremy Goecks had a solution to this problem:
http://user.list.galaxyproject.org/Cuffdiff-changes-tt4655893.html#a4655901.
Could I see/use this source code please? I can't really wait until the next
update.

Thanks,
Matt Paul

[galaxy-dev] Made some additions

2013-09-17 Thread Matthew Paul
Hey guys,

I have been working witha local Galaxy for a couple of months now on a
cluster. I have created a few tools and would like to know if you would
like to include them in the central repository (or how I go about
suggesting so).

I created a statisticss computer for de novo assembly builds. Returns
information on the spread of the contigs, the N50, and mean.

I have also created a wrapper for trans-abyss (SE and PE) and my partner
created a wrapper for trimmomatic (SE and PE).

Let me know what you think,
Thanks

[galaxy-dev] Regarding bug card #572 (Trello) and Galaxy Public Server

2013-02-12 Thread Matthew Paul
Regarding this issue (
https://trello.com/card/filter-and-sort-select-tool-not-dealing-with-special-characters-right/506338ce32ae458f6d15e4b3/572
):

No bug is apparent when using an up-to-date local instance of Galaxy (local
history on Trello card). However, when using the Galaxy public server the
bug is apparent (regular expressions are not registered). So we have come
to a few conjectures,

1) The bug has already been fixed in the newest version of Galaxy

or

2) Somehow, instantiating the public server is the source of the error
(which is unlikely).

If one can elucidate any misconceptions (especially about the current
version of the Galaxy public server) that we may have that would be great.
We would like to resolve this bug.
Thank You

[galaxy-dev] Fwd: Desire to contribute

2013-02-05 Thread Matthew Paul
Dear Galaxy Project community,

I am working with a group of students at College of Charleston
of South Carolina. Being interested in bioinformatics and software
engineering, we chose to work on Galaxy for our open source class project.
We are subscribed to the appropriate mailing list, have been accessing
Trello and are becoming familiar with the Galaxy architecture. Our first
assignment is to identify and fix a bug, but unfortunately the bugs
reported seem to be going right over our heads.Where would be a good place
to start, so that we may be able to contribute to your system
(documentation, etc)? We are looking forward to your response.

Thank you,
Matt Paul
