I have the same problem since I upgraded to Kubuntu 16.04 with:
KDE Frameworks 5.18.0
Qt 5.5.1 (gebouwd tegen 5.5.1)

However, I only have one screen on my laptop though. The issue is on the
second panel. My primary panel is ok.

Same for me as Shadowisfading's comment:
"I have the same exact problem with kde5 with manjaro, dual monitor. Never had 
something similar while using kde4..."

I've lived with it since upgrading to 5.  Just implemented the the 1
pixel length, same height tint2 workaround from Asadi above.  It works
well.  Thanks!

Thank you for this "tint2" workaround. Now I can do my work.
As a bonus, I used the clock provided by it, because in Plasma 5 the time 
format can't be customized anymore.

Ubuntu 14.04. Kubuntu desktop package installed afterwards. Two screens.
The smaller one has the panel. Windows go under it regardless of the
settings.
