Did you do something like this? If yes, you probably stumbled over bug 2207, 
which will be fixed in LyX 1.4.2.

document, change the line
\tracking_changes false
to
\tracking_changes true
in your document, using an editor. Then you can merge the changes and switch 
change tracking off.
