Curious.. how did you manage to get the tilde using the keyboard to show up
above the character you wanted the tilde on? I tried but the closest I
could get was to use superscript but then it is slightly shifted to the
right...

ERT within LyX, or by using the Math panel or a shortcut - M-m-Shift- ..
so I'm guessing that latex simply ignored the regular ~ ..
