The error message refers to the M[147] modification, which is oxidation of
Methionine.  Please specify this modification and rerun the tool.

I have query related to PTMprophet. 


I performed comet search for an mzml file and put it for further analysis 
as under:

 

-Using TPP tools Analyse peptides Checked for iprophet proteinprophet 
PTMprophet


-Mass added for PTMs were:


o79.966 Da for Phosphorylation- STY


o14.016 Da for Methylation- KR


o42.011 Da for Acetylation- K
