This is really weird (just tested again, fixed a bug with positioning of the connection centre, restarted - the main window stays where it was). The main problem in what I saw was due to TB closing okay from the screen, but I had three thebate.exe running in the Task Mgr. So TB although closed on my screen, is actually still running as a background process.
