I use QEMU and, at least the one that can be installed on Trisquel using Guix package manager, it supports reading a configuration file which behaves like setting one virtual machine for each of these files. I've used Gnome Boxes on Trisquel. Worked quite well if you want a virtual manager with a GUI.

Isn't there a VirtualBox alternative to use on Trisquel (libvirt)? I remember reading about it here when I was trying to set up Vagrant on Trisquel. I eventually gave up though, it seemed a little complicated to me at the time. I would like to explore this again myself.

Proprietary software can modify FOSS applications preferences: Imagine its documentation is in HTML format or online, and that software needs relaxed privacy settings for your browser. It could make you modify these security/privacy preferences and, once proprietary software is removed, these preferences remain touched. Same as any other system-wide or user-profile settings. thanks to both of you I thought there was something blocking non-free softwares, but it's silly because it's a restriction of freedom too. If I remove those software aftwards, would my OS be free again or should I reinstall the os because some thirdpart applications corrupt it.

VirtualBox is in the "contrib" repository of Debian, and the "multiverse" repository of Ubuntu. This implies that there may be minor freedom issue with VirtualBox.

I don't see why you couldn't... It just isn't in the repositories, but there are a fistful of ways to install any software in Gnu/Linux distributions.
