This might be related to KDE's desktop effects. If I don't have them enabled at all, the menus work properly. Also, if I enable the desktop effect Fade, they also work properly. It seems that although the Fade description says it makes windows fade in and out, it also makes menus fade in and out. This happens when the exe you are running is not executable. You have to mark it executable by right-clicking on the file, clicking properties, going to the permissions tab, and checking the box that says Is executable in Dolphin or Allow executing file as program in Nautilus.
