There have been a large number of bugfixes with the latest VLC release, 1.0.0~rc2-1ubuntu1. Can you reproduce your issue with this latest version? You can test this in Ubuntu Karmic, or Ubuntu Jaunty with the MOTU Media PPA at https://launchpad.net/~motumedia/+archive/ppa . After some testing, I found that the problem is actually not in VLC but in ffmpeg. Default version of ffmpeg in Hardy (3:0.cvs20070307-5ubuntu7: amd64 i386) does not transcode correctly the audio. I installed an optimized version of ffmpeg (from: http://skulboxx.com/Ubuntu/sbx/) and both ffmpeg and VLC now transcode the audio correctly. The issue with ffmpeg is simply due to licensing. The version in the repository is compiled without mp3 or aac support. If it is recompiled with support of those formats, then everything works. Although I totally understand why stock ffmpeg is compiled without these licensed formats, it should be more transparent to the end user why transcoded movies in VLC using these formats have no audio. VLC should check if such support is available in the user PC and if not it should at least notify it. Silence, as it is currently the default mode, may trick the user that there is a bug in VLC or ffmpeg, while instead is a by design choice. So this remains a bug.
