A git snapshot of the 6.12.0 branch is available in my PPA, which has
the video acceleration for r6xx/r7xx, although I think it also needs
some kernel updates to take full advantage of it.  Might be worth
testing.

Some acceleration for R600 will show up in -ati 6.12, and if not in
Jaunty, expect it in Jaunty+1. I'll close this bug since you indicated
that the choppy video has been fixed.

I've created an Intrepid installation for testing, and discovered that
in Intrepid, using the RADEON driver, the quality is much better, though
not perfect.

I've attached the Xorg.0.log from intrepid, which is quite similar, and
also says that Acceleration initialization failed

There's not enough info provided to troubleshoot this issue.

My guess though is that you might have some -fglrx bits installed still

If that doesn't fix it, then you should provide more information,
including your xorg.conf, output of lspci -vvnn, and your Xorg.0.log
after reproducing the issue.

I've gone through that wiki page and ensured the fglrx is completely
removed (I'm pretty sure it was anyway, I had already done something
very similar).  The only instances of 'fglrx' from 'locate' are files
that are provided by other packages -- the following packages, to be
complete:

app-install-data
x11-common
jockey-common

I have no xorg.conf (it was minimal, and I deleted it just to be sure).

Output of lspci -vv is attached, and Xorg.0.log for radeon and radeonhd
drivers.

With the radeon driver, I noticed that log contains these lines:

[2.282963] (WW) RADEON(0): Direct rendering disabled
[2.282982] (EE) RADEON(0): Acceleration initialization failed
[2.283003] (II) RADEON(0): Acceleration disabled

There is also this:

[1.261052] (--) RADEON(0): Chipset: ATI Mobility Radeon HD 3650 (ChipID = 
0x9591)
[1.261071] (WW) RADEON(0): R600 support is mostly incomplete and very 
experimental


I have found someone else reporting similar problems with Jaunty and the same

(Note that I did not have any problems with Intrepid)
