Okay, the joinType printing should be fixed. The only thing changed is
that the joinType flag (which indicates Genbank/EMBL join vs. order
syntax) is stored in the Annotation under a special key which is not
dumped to flatfiles. If it still causes a problem, let me know.

Fixed all Javadoc warnings/errors on 1.4, general Javadoc cleaning
Fixed a couple of things which turned up in a grep for 'fixme'
Enhanced RestrictionEnzyme and RestrictionEnzymeManager. Added a
