First, I want to clarify what you did. I think you mean this:
* you generated a *segment_vent_corr*mnc file using SureFit
* you imported this .mnc as a segmentation volume into Caret
* you used Volume:Segmentation: Edit Voxels to patch the .mnc
* you tried and failed to flatten the

First, remember that Caret5 now lets you view surfaces and volumes
together, so you might not need to mess with the AFNI-Caret linkage if
you just want to view volume and surface together interactively. You
can view functional volumes over anatomical volumes and rotate the
viewing

I have installed caret5 on a linux box. When I run caret, I get this
warning
Incorrectly built binary which accesses errno, h_errno or _res directly.
Needs to be fixed.
