Marc, you were correct. The problem was in the bof file. We checked the casper libraries and looked for all the suggested pcores to be added ( https://casper.berkeley.edu/wiki/MSSGE_Setup_with_Xilinx_14.5_and_Matlab_2012b). Two files were missing. Adding those and recompiling .mdl helped to
