An update, in case this is still a burning issue for anybody.
The fink package maintainer for Ruby updated the package over the
weekend. Coot now builds fine from scratch on 10.4.11. I haven't
tested 10.5, but it should also be okay.

Unfortunately, coot is unhappy with my X11 install. When I run coot, I

Not sure why you have to install ruby. But if you describe the
problem, I might be able to help.
Meanwhile you can use what I pre-compiled:
