These are excellent questions. There are probably no easy answers.
The situation with flexible loops is that the peptide chain adapts multiple
(>=3) conformations here and we traditional crystallographers are trying to
fit one model into the density that is the result of multiple confirmations.

Even today, we still try to soak existing native protein crystals with heavy
atoms at the same time while SeMet substituted protein is prepared.
Nearly half of the times, we are able to solve the structure with HA (always
SIRAS) before we have the SeMet protein.

Xe is also an excellent anomalous scatterer at Cu Ka wavelength. It is
particularly good for SIRAS phasing since Xe derivative is usually highly
isomorphous to the native crystals.
