You need to un-install the old version before installing the new. Make clean is not an upgrade solution. It does only what it implies - it makes the make files clean (deletes files so the next make run will be clean). I believe you should have run make uninstall (someone correct me if I'm wrong).

There have been compatibility issues for the clamd.conf configuration file. My configuration files used for 0.8 weren't compatibility with .9 and via-a-versa. I had several boolean options with no arguments, which was accepted and implied as correct by previous .8 configuration file
