Wow I WAS rather vague wasn't I, Danny kind of covered for me though, I'm
running KDE. The problem happened with both mdkkdm and kdm and the problem
was as rcc stated in the paths to the RebootCmd. When I replaced:
RebootCmd=/usr/sbin/rebootin
with:
RebootCmd=/sbin/reboot

I have a similar problem on 9.0. I just updated to Texstar's final KDE 3.1
RPMs. Now when I select Reboot from the KDE logout dialog, it drops to init
3, and presents a login prompt.
From there I am able to login, type reboot and make it properly reboot.

I can add some details... I've noticed it too of late.

In X using any window manager choose logout and go to kdm. In kdm click
on the shutdown button and choose either halt or reboot. and click the
ok button. At that point you do what is in affect a telinit 3
