This can be done conveniently within Coot.
1) SSM superpose using chain B as the reference and chain A as the moving
structure. Check the "Move copy of moving structure" so you keep your
original molecule.
2a) You can use "Copy fragment" under Extensions to get the loop. Then
use the "Me
The patch is called a security patch to the OS by our IT dept. I believe
it made changes to the X11 system. While I am waiting for response from
our IT dept., I am hoping to find some specific area to look into.

Jan,
It appears to be a "feature" of the Linux gtk version. You can still find
the standard toolbar (including this translate/rotate zone button) under
Calculate/Model. It is somehow lost in the nicer looking toolbar. I have
sent this report to Paul before. Hope this gets fixed soon.

Hi Pedro,
It does work. I have used the FX380 card on a desktop with XP. You can
follow the excellent instruction from the late Warren DeLano (available
from Pymol site). You need both drivers for the card and the 3D kit.
