Try closing the ‘Delete item’ window by clicking the X on the window instead of
the close window prompt. It doesn’t happen to me but I do get a window flicker
when I close it by using the prompt. I hope this helps.

I’ve updated to Xquartz 2.8.3
The window still ‘minimizes' instantly.
Adrian’s ‘Keep delete active’ trick works until I close the ‘Delete Item’
window, then the main coot window minimizes.
It is strange as this behavior does not

Hi,
I also have this issue in macOS Ventura. In the mean time, what I do is to
check “Keep delete active”. With that option the issue does not happen. After
deleting the residue you uncheck it again. It’s faster than finding your window
again.

When I delete a molecule, my Coot/X11 window « disappears ». It is not
closed/killed but somehow minimized. I can get it back from my dock, but a
bit annoying.
Here’s what the console says.

Ah, I actually have the same sequence display when I backrev to 0.9.8.4 or
0.9.8.3, so maybe this was a change made outside of coot or perhaps in my
settings
