From your log, I deduced a protocol for crashing Coot.

Refine Zone, click atom in residue-1, click atom in residue-2 [coot 
shows intermediate atoms] click an intermediate atom


The reason I missed this is because I very rarely use Refine Zone 
(because there are faster methods to pick the residues I want).

How can I reproduce this?

From the looks of the stack trace it seems that you have the 
ramachandran plot open - but maybe its molecule is invalid - or perhaps 
coot is trying to calculate the phi,psi angles of ATP?
