From your log, I deduced a protocol for crashing Coot.

Refine Zone, click atom in residue-1, click atom in residue-2 [coot shows intermediate atoms] click an intermediate atom

The reason I missed this is because I very rarely use Refine Zone (because there are faster methods to pick the residues I want).
