As Stuart said where to place new palettes is stated in the document (this is clearly an advanced feature). And the chapter about changes to the workflow explains why manipulation to factory settings of palettes is not possible anymore (basically recent colors and user palette). On 12/24/2016

Hello all, heavy discussion here and there about the color palettes. I drafted a blog post with what has changed for 5.3 (workflow, added/deleted palettes, extensions) and would like to ask you for comments. Many changes haven't been accepted yet (polite ping @JanIV), other need a final decision.
