Funny, it's 2015 and I'm getting this old bug in Empathy 3.12.9.
I successfully connected to the IRC server but the channel join option is
grayed out.

I can confirm the bug (Gutsy).
I have a c++ header file and nautilus displays the right file type but if I
click on the file nautilus says it is a HTML document.
Opening the file with gedit results in a false highlighting mode because it
assumes it is a HTML document.

I agree with you but as the messages are application-dependent this is not an
easy task.
I think a generic solution isn't possible (?) but one could search for error
messages like not found or warning.

I'm not sure if anyone actually cares about this bug but I restored my
configuration with this procedure:
cd /tmp/
mkdir disabled
sudo mv orbit-* disabled/
sudo mv gconfd-* disabled/
gconftool-2 --spawn
gconfd-1 #optional?
reboot
Now everything works fine.
