I've looked into this one a little more.
The problem is with the code in libnautilus-private/nautilius-file-utilities.c
the function nautilus_restore_files_from_trash()
uses nautilus_file_operations_move()
This moves the files from the trash directory back to the path stored in Trash
Info by

currently throwing a warning that needs to be cleaned up.

As noted in the upstream bug and patch the fix is actually in Nautilus

Yes you are right the applications that are not displaying mounts are
using local only mode (which is the default) this is because they do not
rely on the GIO backend and cannot be assumed to handle all the
different network protocols. What my patch is about however is enabling
FUSE
By the way when I say when available I mean FUSE mounts should always
be available on a default Ubuntu install its just on other OS's that GTK
runs we must check (also on systems where gvfs-fuse has been removed/
not installed).
