I'm not an expert user, so there's probably a simple solution for this.

Right, so after some more debugging, thanks to Steve for parsing the apt
output, the total list of problems is the following.
- update-notifier-common attempts to run patch but doesn't depend on it, the
failure is ignored so not causing a critical bug
- the resolver fails to decide to remove
