Yesterday, I tried the workaround proposed by smkururu.
The side effect is that in Emacs Meta key is know key, and is no
more usable in Emacs.
This is not an acceptable workaround.

Can you imagine a message application (for example an email application)
that do not migrate the history of your old messages ? No, I can not
imagine that. How can Ubuntu has accepted this? For me, this is a
showstopper. I uninstalled empathy and I've moved back to pidgin.

In reply to EduardoRomero, the following just work for me. It assigns "e" to nautilus.
I admit that I never had success in doing this through GUI of
System/Preferences/Keyboard shortcuts that try to assign "Super L" key
unsuccessfully.
