I've found a solution to this problem. Change the value of the gconf property '/apps/notification-daemon/theme' to 'standard' (instead of 'ubuntu'). Then the notifcation popups will use the default look instead of the Ubuntu look - one of the results being that they follow your selected colour

the problem is in /usr/share/themes/Darklooks/gtk-2.0/gtkrc the theme assumes tooltips_fg_color:#00 is going to change the font-color of the tooltips and it does no such thing. My guess is this might have worked at one point, but it presumably imports style info from Clearlooks as well. I'm
