No, the multiarchification only changes library installation path, it
does not change any compilation flags. So I don't think it could cause
this issue.

Looks like unity/compiz adds their own decorations also for CSD
windows... Metacity does not do that and is should not do that - CSD
windows are supposed to have their own shadows, borders and resize
cursor area. Just because unity does that does not mean that there is
bug in Metacity.
As you
Compiz in Unity can display the border of all of them now.

The picture shows a running but "disappearing" gnome-terminal
application,
and the "popul menu" is from clicking the "Search (S)" item from gnome-
terminal, which is disappeared.
In this moment, I am unable to use "Alt+Tab" to switch out any window
except the desktop background and gnome-panel.
I think Bug-1 is relevant to metacity 3.18, because:

Metacity of vivid version never has this "disappearing" problem under
both ubuntu 15.04 and 16.04, I test the fallback version on 16.04 for a
long time and it works well, while purging it
1. Looks like preferences window is created as CSD window. This is not
metacity bug - CSD windows are not decorated by metacity. This looks
like problem also in Unity session... I would suggest to not use
Ambiance theme with Flashback.
2. I can reproduce this in Ubuntu session, but I can not
