I saw the same thing on one of my desktop machine. Just a few different :
No remains of windows but sometimes a windows refuses to close then mouse
cursor slows down then, after some 10~12sec, all freezes. The dash usually
opens but sometimes, have to open some other windows in front of it.
This is definitely not an indicator problem but seems to affect ibus. I
added the appropriate package so developers get notified.

the described behavior has been found with many different input methods,
so I think the issue is not the input method, but probably gnucash (or
gtk implementation in Kubuntu). I have found that it is the worst with
ibus, but these ones do not alleviate it either: fcitx, uim, xim.
