まったく、その通りなんです。
なかなか、私がうまく説明できなくて申し訳ありません。
オカノ様が試していただいた通りの挙動となっています。
しばらく、修正されるまで我慢かな。
グループウェア側やIIS側でMIMEの設定も試しましたが、
挙動は変わらずでした。
バグとして認識されてたらいいのですが…。

Apacheであればhttpd.confにAdd Typeで追加すると、
ダウンロードして開くときに所定のアプリで開くようになります。

では、MIMEタイプは設定されていますね。
最近の Apache ではデフォルトでこの設定が入っているようです

手元に Windows 環境がなくて試せないのでアレですががが
WindowsXP + IE8 で試しました。
- LibreOffice 3.6.7, 4.0.6 の場合
.ods (Content-Type: application/vnd.oasis.opendocument.spreadsheet) や
.odt (Content-Type: application/vnd.oasis.opendocument.text)
を開こうとすると、
確認ダイアログが出る

「開く」を押すと、ダイアログが閉じて、
LibreOffice が起動し、ファイルが開かれる。

- LibreOffice 4.1.5, 4.2.1 の場合
確認ダイアログが出るところまでは 4.0.6 とかと同じ

「開く」を押すと、ダイアログが閉じて、何も起こらない。
あらかじめ LibreOffice Writer を起動しておいても同じ。
なお、いずれのバージョンも、
Content-Type: application/octet-stream にすると、
IE がこのような表示になりました。
