We are using xmlui interface (mirrage theme), we want to change the
logo to put our University logo, we installed dspace-4.2 on Debian 7
wheezy
where exactly should we edit in-order to change the logo?

That is correct but the webapps are built from the "source" so you need to
put your image into the "source" folder, then rebuild and then recopy the
webapps.
A tedious and confusing process but this is the way DSpace is modified.
