I've experienced that problem several times. I have to change to other
wm (openbox) whenever I want to use java apps suffering from this problem

This is a somewhat random guess, but did you update your xorg-server to
the latest version? I had that exact problem with the update. I'm yet to
find out exactly what's wrong.

In addition to the high cpu usage, I also noticed that some windows
don't have borders. Very weird.

In my case, it can't be caused by a loop in xinitrc, like some suggest,
since I have exec conky-nox11 -c ~/.conkyrc | dwm in my .xinitrc.

It's a custom-built conky -- ./configure --disable-x11 --disable-xft; make
Since I wanted to have both versions side by side, I just renamed the
resulting binary to conky-nox11.

to

  #define RESIZEHINTS False

then recompile. That space between terminal windows is too small to be
effectively used by urxvt, so it rounds down. I think the
garbage-in-urxvt-window-bottom bug is related to this.
