Apple's emacs is compiled without X11 support.
Could it be that I need to install emacs within fink
and call it with /sw/bin/emacs?

You should be able to switch back. The only issue is that you may have
installed the unstable tree versions of some packages. You can go back
to the stable tree version thusly:
fink install foo-1.2.3-4
or
sudo apt-get install foo=1.2.3-4
if you want to use the binary distro version of a pac

Hello-
I followed the instructions here:
http://fink.sourceforge.net/faq/usage-fink.php?phpLang=en#unstable
to use unstable packages, and I'm wondering if there will be any harm
in undoing these changes and going back to using stable code?

Sure. Check in /sw/bin for a script called pathsetup.sh (or possibly
pathsetup.command). If you run that it should, among other things, add
/sw/bin and /sw/sbin to your PATH so that you can run stuff
automatically.
Also, you can use all of the standard dpkg options to hunt for files

sudo rm -rf /sw
should do it.

When I install any thing from fink I cannot need to just run it
straight from root or any-other user for that matter. I always have to
