The missing library comes from atlas-shlibs.  Packages often will find atlas 
libraries even when a dependency isn’t declared.  I’m guessing that you have 
the version from the binary distribution, and that this version somehow got 
built with atlas installed.

You have a couple of options:

1)  Try rebuilding gmt5 locally (“fink rebuild gmt5”).  If you don’t have 
atlas, then the package should use the equivalent system library.
2)  Install atlas-shlibs.

[Fink-beginners] Library not found (gmt related)

To whom it may concern.

I successfully installed fink and gmt5 on a new Mac OS 10.11 system.

However, when trying to run a gmt file, I get the following error (one for each 
gmt command):

dyld: Library not loaded: /sw/lib/libsatlas.dylib
  Referenced from: /sw/bin/gmtset
  Reason: image not found
Trace/BPT trap
 
It seems that libsatlas.dylib ist not in the /sw/lib folder. Any suggestions 
how to solve this problem?
I have also successfully ran fink selfupdate and fink update-all
