Try the xalan.bat/xalan.sh that comes with FOP 0.20.5 to do just the
XSLT stage.
If you do:
fop -xml my.xml -xsl my.xsl -pdf my.pdf
you can get the intermediate file using:
xalan -IN my.xml -XSL my.xsl -OUT my.fo
