You should probably take a look at Brocade's recommended Target path versions.
Personnally, I have been running multiple stacks of FCX-648S as pure L2 switchs
using FCXS 740b with no issues.
I can't comment on broadcast storm control as I don't use it.

symptoms.
We don't offer BGP transit to our customers so my shared experience might not
prove relevant to you.
Have you read 540d release notes ? IIRC, this behavior doesn't ring a bell.
