If the links work in Acrobat Reader on a local drive on Windows, maybe
PDF Expert doesn't support named destinations. Have you tried Adobe
Reader for iPad?

Re cross-linking documents at the heading level in PDFs, try the AutoBookmark
plug-in available for Acrobat.
