David, I also found that for some unknown reason, when you save to pdf and generate Acrobat data (PDF Setup), under bookmarks, Thread by Text Frame always seems to be checked. Not sure what it's doing, but I found that when it was checked the embedded videos would not play (even though I had downloaded and installed the Flash program and plug in).
