I just recently installed qmail + qmail scaner + clamav + fprot and it all
works fine.
However when I attempt to send myself a test email from the machine
running the services, using pine, this mail does not pass through qmail
scanner?

I had some problems with a keyboard in FreeBSD 5.2.1, which I solved with
setting hint.atkbd.0.flags="0x2" in /boot/device.hints
However now I downgraded (or upgraded, depending on how you look on it ;)
to 4.9, because of stability issues with 5.2.1
However, FreeBSD 4.9 does not have device.

I recently tried to switch from compiling everything myself from ports, to
use portupgrade -PP package_name.
However, after having run CVSUP on my ports tree, I run into the problem,
that the binary packages from ftp.something.freebsd.org are far behind the
version in the portstree.
