Hi everybody,
I want to compare the surface data of 3 groups (GroupA, GroupB and Controlls)
but have the problem that they were acquired from 4 different scanner sites. As
I can see it, there are three ways how I could tackle this problem:
1. I could use mri_glmfit and create a qdec table /
Hi Sabin
fReadQdec requires space-delimited format for the colums of your qdec not tabs.
It's easy to modify the script so it can work with tab-delimited formatĀ thoug.

Are those dicom files ones that we distribute? If not, where do they
come from? They are missing a lot of important information. Were they
anonymized?

The log file you sent shows recon-all failing at a very early point before the
issue with the PV spaces could become a problem. It appears to fail at this
command-line.
mri_convert /lustre/kovacv/FS/post_analysis/MPS2005-2/mri/rawavg.mgz
/lustre/kovacv/FS/post_analysis/MPS2005-2/mri/orig.mgz
I don't understand what you are asking about what is require. Your
command is failing because something is wrong or unexpected with the
dicom image

Hi Francesco, I think this is a problem that Bruce has to address. He is

Dear FreeSurfer Experts,
In this webpage (http://surfer.nmr.mgh.harvard.edu/fswiki/FsgdExamples), it
says Two Groups (1 Factor, Two Levels), Two Covariates. DODS only. QDEC-able.
However, I cannot select more than one covariate in qdec. Any suggestion? I'm
using qdec in Mac, FreeSurfer 5.3.
Sorry, I've found an answer to this here:

Got it! I guess we may work around by specifying weighted contrast like [ 0.1
0.2 0.3 0.4 ] ?
