Dear FreeSurfer support team,
I am running into some issues regarding the mandatory SUBJECTS_DIR writing
permissions when running the hippocampal and amygdala subfields segmentation
There is already a label called ?h.cortex.label for all of cortex. For
lobes, you can use mris_annotation2label to break up the annotation into
its constituent labels, then use mri_mergelabels to combine subsets into
a lobe, then use mris_label2annot to combine the lobes into a new
annotation.

I think if FREESURFER_HOME is set properly recon-all will create the
symlinks it needs so you won't have to do it yourself (including the
fsaverage one - I just checked).

what shell are you using? If you type
printenv SUBJECTS_DIR
right before calling mri_segstats, what does it return? And when do you
get that output? Are you sourcing the FreeSurferEnv.csh file? Don't
execute it as otherwise it pushes a new shell, sets all that stuff, then
pops
Ok the main email is CC'd. Below is what I did and the output I received.
The goal is to get a brain volume, Subdural space and/or a CSF volume to
estimate how much room for displacement/deformation the brain has. Thanks
