[galaxy-user] Help with Cuffdiff

Hello,

I am new to cuff diff and just got my data output back and it doesn't look
like anything is statistically significant. There are three treatment
groups with two biological replicates each group. I am not sure if I made
an error somewhere along the line, need to adjust the parameters, or if
there really could be no change. The samples are from sheep and I have been
using the OvisAries3.0 reference I downloaded from UCSC.

[galaxy-user] History will not load?

Hello,
I have been having trouble with Galaxy since yesterday. I have been trying
to run cuffdiff which has been waiting to run since Friday afternoon and
now my history will not even load (red error message shows up).
Any incite would be much appreciated.

Hello,

I am fairly new to galaxy and I am trying to use bowtie2 to map my reads
against a custom genome (specifically a ribosomal RNA fasta file). I have
formatted the file as suggested in the Galaxywiki ect and I am still
getting the following message: Job output not returned by PBS: the output
datasets were deleted while the job was running, the job was manually
dequeued or there was a cluster error.

Any help would me much appreciated!
