Linking layers means, that if you move a layer around, all linked layers

One way to deal with it would be to have two concepts, active layers and 
selected layers. There is only one active layer, but there can be 
several selected layers. When you paint, the active layer is affected. 
When you free-transform, the selected layers are affected. Whenever 
there is only one selected layer, that layer is also the active layer.

Not painting at all is not a very good solution if the user clearly acts 
like he wants to paint. It's better to make a best-guess; if it was 
wrong, well then the user have to be more specific. At least we tried

one by one, is it because you created them by hand or because they have 
been auto-generated by a script?

Because it simply isn't scriptable.

There is no way to multiselect so there is no way to delete multi
selected layers.

One could use/abuse other layer toggles by having a script delete all:
Linked or not linked layers,
Visible or non visible layers,
Trans locked or not translocked layers.

Photoshop wins this round (sadly) because such a feature because is
useful and makes working a bit more streamlined and intuitive.
