Flatpak has some sandbox issues as I understand, but this doesn’t look like one
of them.

meantime to investigate why the Flatpak 3.7 version might be finding your data
file. (if
I installed 3.7 from flatpak, but then I couldn't find the executable. So, I
uninstalled the flatpak, downloaded the source and compiled it. I also deleted
every single .XXX file in my home directory that had 'gnucash' in the title.
Oddly, even with all initialization files deleted, gnucash 3.7
Mind that any app that can export CSV can be used with GnuCash for the most
part. (and some that can export QIF as well)
The only trick with other apps will be that you might have to do a little more
work on the import side, or processing the CSV a tad before importing.

Thanks for the education Fred. I have seen a recent topic on this list I think
is related, and I seem to recall the end point at the time was to await an
aqbanking update.
Hopefully that team can find a resolution soon.

Aqbanking is a separate project that GnuCash uses.
I see on their main site (which you linked) they have their own mailing list.
Perhaps check there for more specific help.
