For the moment one just treats the FLAIR as a T2w scan for the purposes of the pipelines.

I have altered the following scripts in the Examples/Scripts directory
so that the loop which is parsing command line options reports an error
on unrecognized option specifications and exits from the script. They do
not supply usage
