Hugin keeps the path to the image files and .pto last used. I suspect this isn't related to your current problem, but you can easily rename your '.hugin' file to (say) '.hugin_old' and see what happens. If you get the same behaviour then your '.hugin' isn't the culprit and you can revert. I just investigated what I think to be hugin's logfile. It is in the
{home} directory and it changes every time I start hugin.
