everything seems to be working again...though I couldn't say why.

I am not sure I understand your question. By default Koha will display
and allow search for items with and without items. You can hide a record
when all items on it are hidden with OpacHiddenItems or hide a record by
adding 942$n = 1 and turning on OpacSuppression.
