If you want to add an almost certain but not quite individual, you can 
add them and then make them Private or Invisible and/or add something to 
the Given Name.
If they're going to be in reports, that's the only sure way of notifying 
a reader of the uncertainty.
I have a set of possible parents for one of my 2x great grandfathers. I 
have them entered and connected, marked Invisible and have 'possible' as 
part of their name. In this case I don't include them in reports at all.

I put it in research notes. 

But I also have several files -- the main one is the one where I'm fairly 
sure of relationships, and there is a "research" one where I add speculative 
links and try to prove or disprove them.

It's easy to add a new Event Definition. Just go to View > Master
Lists > Event Definition and click on "Add".  When you're in the "Add"
window, click on Help for detailed help with adding the new
definition.

At the bottom of the Add/Edit Event Sentence Definition, you'll see a
sample sentence based on the fields you enter.

I wouldn't link until he was proven.

The only way to show "unproven" would be to use a tag for unproven
individuals. Make sure that you create a To-Do item to remind you to
search.

You could create an event for "Unproven" and in the Description field,
type in "father" or whatever's not proven. Or you could make different
"Unproven" events. Geoff uses a "Disproven Birth" event - check out
Asa Clark Brown in the Sample file

Usually, if I am unsure of relationship, I add them as "unlinked" with
notes for all involved. However, I know  have an "almost certain" father
that I would like to have appear on the reports (FGS, Pedigree etc) but
don't know if it's possible to do this showing that it's "unproven but very
possible"? Any suggestions?
