I compile my .ly files within the cygwin window : it runs much faster than cliquing on the .ly file. For the output file, you can specify it in the command : lilypond -- dvi myfile.ly. ( see http://lilypond.org/doc/v2.4/Documentation/user/out-www/lilypond/lilypond.html#Invoking-lilypond)
