I noticed a strange behaviour of convert-ly in LilyPond 2.17 today:
Converting a 2.15.25 file with 2.17.6 gives:
convert-ly (GNU LilyPond) 2.17.6
The document has not been changed.
applying convert-ly to the same file with 2.16.0 gives:
convert-ly (GNU LilyPond) 2.16.0

Assuming that you have a reasonably recent version (2.16.something), you
can just use
\time #'(4 3 3 4)

You need the \clef to happen before the \pitchedTrill, like so:
